You can fly directly into Manila NAIA International airport.

The tour ends in El Nido so you can either;

Fly out from El Nido Airport directly to either Manila or Cebu to catch your flight back home.
Get a 6 hours van/car to Puerto Princesa and get a flight there to either Manila or Cebu.
Take a 5-6 hour ferry from El Nido to Coron and book a flight from Coron airport to either Manila or Cebu
